All points are great. Please give a chance to Stamps. As you do understand assetizing and keeping repeating elements up the scripts - create stamps for them- you have no need in most of your pipes, script will be way cleaner. Currently you do have many pipes that leading somewhere, you have to zoom out to see where to.
When you do have a stamp you can read what is it and you know where it belongs.
You can see your upper backdrop as a project bin of the after effects with sources and the work area is just using the instances.
